try to emerge sys-auth/polkit-0.96 without installing dev-perl/XML-Parser results in configure failure.

Not missing. You *must* run perl-cleaner after upgrading to a new perl version.

the perl ebuild reminds this at the end of emerge? I can't seem to remember that

Yes, it does, and been doing so for ages. Turn the portage elog features on. Yet another duplicate of Bug 41124
