When posting a bug for the first time I was confused, and still is, about where
to  post my bugs related to a specific package. So my suggestion is to
reorganise the hierachy to be more similar to the portage tree?

Everyong gets a little confused when they first login to bugzilla. What to
do, where to go and so forth... It's up to the user to learn as they go and
submit more and more bugs. Lots of times people have problems seeing what
the problem is in the first place. For example you have a game ebuild that
won't install... does this go under games or ebuild component. In the past
I've chosen games but in reality it's ebuild... In any case the bug gets
to the right person in the end and thats what counts. As per your solution,
it would make bugzilla even more gloated and then you'd have to do each tree
with an arch such as amd64 as well.
