I merged vmware-4.0 and it took me a lot to figure out why I had to re-run vmware-config.pl every time I rebooted. The problem was that I didn't add /etc/init.d/vmware to the default runlevel.
You should add a note about it in the postinstall function of the ebuild, since people doesn't expect to have to run a host service for a user application.
