Err, I don't exactly see what's your problem here??? Of cource the old version of packages WILL get autocleaned after upgrade, that's a normal behaviour. Selected is the old version of the package, protected is the new one.

If you look at the end of the log emerge can not continue to update the system:
/usr/portage/scripts/bootstrap.sh: line 345: /bin/env: No such file or directory
/usr/portage/scripts/bootstrap.sh: line 153: /bin/mv: No such file or directory
/usr/portage/scripts/bootstrap.sh: line 156: /bin/cp: No such file or directory

Looks like you unpacked a stage3 or had a working system. This is why it says:
[32;01m*[0m System has been bootstrapped already!
 [32;01m*[0m If you re-bootstrap the system, you must complete the entire bootstrap process
 [32;01m*[0m otherwise you will have a broken system.
 [32;01m*[0m Press enter to continue or CTRL+C to abort ...

You still let the bootstrap script run, and then it unmerged glibc and then your system was broken[1].

I guess my best advice is you don't do it again. :)


[1] And in Gentoo parlance, you now get to keep the pieces.
