I cannot find any info on the scgi_port option. Where did you find it? Are you sure it's a valid option? It not existing could explain why rtorrent refuses to start :)

I tried reproducing this bug and with both scgi_port set and daemon I am able to run /etc/init.d/rtorrent and connect to scgi_port (at least with netcat). Could you perhaps include your rtorrent.rc? Also check if there is not anything else listening on that port (just in case)
