My emerge of X keeps failing because of a digest mismatch of the
XFree86-synaptics.update.version.diff file. 

Reproducible: Always
Steps to Reproduce:
1. rm /usr/portage/distfiles/X* /usr/portage/distfiles/x*
2. USE="-perl" emerge gnome

Actual Results:  
error message detailing what I have described

Expected Results:  
emerged X (and then emerged gnome)

It works here. This is with xfree-4.3.0-r3, correct? 

A few ideas:
1) Try a different mirror.
2) Please make sure you have nothing in your overlay, if you have one, at
x11-base/xfree. 
3) Also try rm -rf /usr/portage/x11-base/xfree and sync again.

This is the correct value, please verify that your MD5 is the same:

sfa234225 root # grep patches /usr/portage/x11-base/xfree/files/digest-xfree-4.3.0-r3
MD5 4d4627bddb9c64b00ed84d0c22300eff XFree86-4.3.0-patches-2.1.14.tar.bz2
