There are a number of directories in the portage tree for some time now that appear to be empty: /usr/portage/incoming contains a lot of sub and subsub dirs without any files in it; and recently there's also /usr/portage/x11-wm/{ASFiles,AfterStep} with only an empty Manifests file. Doesn't really break anything, but still, since even empty dirs on an ext3-fs take up up to 4K depending on blocksize, it may help diskusage if they weren't there if there's nothing in it.
they've been removed from cvs for a long time the current rsync command doesnt seem to prune directories ... just files ... if you `rm` the dirs yourself, they wont re-appear on the next sync

There is nothing wrong with portage in this regard. It's possible that certain mirrors are unhappy, but that'd be an infrastructure problem. Find a mirror that shows empty dirs and post a bug about it.
dunno why this is assigned to porage, but anyway; back in august there was dirs in portage with only an empty Manifests in them. they went away eventually; and manual deleting like suggested in the following comment got rid of the then truely empty dirs for good.
