synce-trayicon-9999 isn't in portage and the synce overlay hasn't been updated in a while, as recent synce packages are in portage :) Remove your synce overlay from make.conf or layman and try again.
moreover, don't report bugs here about -9999 live ebuilds
Well, it is related to overlay, not to Gentoo main tree, but anyway I want to share my experience here. So, how I fixed it: The missing file was deleted from svn repository by revision 3618, so the latest version is in revision 3617. 1. Pull the missing file cd /var/lib/layman/synce/app-pda/synce-trayicon svn ls https://synce.svn.sourceforge.net/svnroot/synce/dist/gentoo/app-pda/synce-trayicon/files@3617 2. Update Manifest I added the line (below) to the /var/lib/layman/synce/app-pda/synce-trayicon/Manifest file: AUX automake-1.9.patch 228 RMD160 0bb31f3f69633d14495ae46f380ee4350264db42 SHA1 50b15e1046a14823ee0e44c91e4a3a88028e3c1e SHA256 e5363660795f6028f25e003de7ef296a521acb7c1d7adfb1ced5aba6e4c198c0 Who is interested, this line was picked up from output of these commands: cd /var/lib/layman/synce/app-pda/synce-trayicon svn diff Manifest -r HEAD:3617 After that I successfully emerged synce-9999
