pecl-xdiff version 1.4.1 is available at http://pecl.php.net/package-info.php?package=xdiff&version=1.4.1

Right now there is an older pecl-xdiff ebuild at php-testing overlay.

Besides updating it I believe it should move from overlay to portage. How is this process done?

Ebuild for pecl-xdiff-1.4.1

Copied from pecl-xdiff-1.4 ebuild on php-testing overlay. Renamed it and included ~amd64 keyword.

It's installed and running here on a x86 machine.
