Sometimes after starting GDM, it just sets up the correct screen resolution (1280x1024, the only one I have listed in xorg.conf) and sometimes just 640x480.

+(WW) NVIDIA(GPU-0): Unable to read EDID for display device CRT-1

The graphics card is intermittently unable to read EDID (Extended Display Identification Data) from your screen. Please be sure to check with another VGA/DVI cable.

Thanks for the hint, that could really be the problem.

I don't think it's the cable but it could be the connection, it was a bit loosely (it's because of the DVI to VGA adapter because my GFX card doesn't has VGA anymore).

Anyway, is there a way to force the screen resolution? On this computer I wont ever change the monitor (and if I will once, I can edit the xorg.conf again).

Yep. You can always force it. Just google for xorg.conf resolution.
