after emerging dev-db/mysql-5.0.72-r1, trying to emerge sci-physics/root fails due to this:

It's not coming from the configure script. 714_all_no-atomic-configure.patch is definitely still applied.

I'm working on tracing it.

This is just !@#!@ great.

I have two boxes. One already has HAVE_ATOMIC_ADD mentioned in /usr/include/mysql/my_config.h. The other does not. On the box that has it, it continues to build with it. If I remove it from the file, it goes away in the build as well. On the box that doesn't have it, it is not introduced.

The target that makes my_config.h:
657 my_config.h: config.h
658     $(CP) config.h my_config.h

config.h being generated by configure.

So basically new systems won't run into this, but old ones will.

Ok, I solved it now. It's a bug that has existed in the eclass since the very first version. Your next rebuild of mysql will have it gone.
