I just verified that prboom 2.5.0 build correct with renamed ebuild.
prboom-2.4.7.ebuild -> prboom-2.5.0.ebuild

Dependencies: ok
Use flags: ok
configure options: ok
nvidia bug: patchfile is still applicable, however not needed on my systems (nvidia-drivers-180.29).

So i would suggest to get it into portage, it's time - Release was Nov.2008.

Hoppla - just forgot to mention that the files for prboom need to be renamed, too:
files/2.4.7-nvidia.patch  -> files/2.5.0-nvidia.patch
files/2.4.7-nvidia-test.c -> files/2.5.0-nvidia-test.c
