I suggest two things:

1. Add /usr/portage/skel.* to a package to make it easier to update them.

2. Update /usr/portage/skel.ebuild to reflect current state: 

-both DEPEND and RDEPEND are not needed by default, so they should be commented out
-econf dies by itself, so the || die switch should be removed

It's probably a good idea to attach a unified diff to this bug report. Another idea is to assign the bug report to someone willing to maintain skel.ebuild - maybe you should post an RFC to the gentoo-dev@ mailing list.
