On a second computer with the same error I have:

So I assume that, the java-overlay from http://overlays.gentoo.org... is responsible. At least it helps to perform a world update, if I delete this overlay.

Andrew: Can you depend on dom4j that's not been migrated to java-virtuals for now? I can move those to java-overlay or tree when the work is complete.

How can I mask packages from an overlay? 
I also use the javaoverlay and portage installed all packages with versions >= the portage-version. This error is caused bei dom4j

I revbumped and masked dom4j ebuild in java-overlay for now.

Today I wanted to try the source version of icedtea6, available only in the java-overlay, and I encountered this issue.

Steps to reproduce:
1. layman -a java-overlay
2. emerge icedtea6

Actual result:
emerge: there are no ebuilds to satisfy "java-virtuals/jaxb-virtual:1".
(dependency required by "dev-java/dom4j-1.6.1-r4" [ebuild])
(dependency required by "dev-java/jaxen-1.1.1" [ebuild])
(dependency required by "dev-java/xml-xmlbeans-1.0.4_pre20041217" [ebuild])
(dependency required by "dev-java/rhino-1.6.5" [ebuild])
(dependency required by "dev-java/icedtea6-1.4.1-r1" [ebuild])
(dependency required by "icedtea6" [argument])

Expected result:
icedtea6 gets installed

I tried to install jaxb-virtual manually but emerge doesn't find any ebuild to satisfy my request. I've never used before java-overlay, but at the moment I'm using gnome, mozilla and nouveau overlay. I also tried to install dev-java/jaxb and dev-java/jaxb-tools by hand, but they require gcc to be built with gcj USEflag, and so I aborted it.

I think this bug should be reopened

I moved jaxb-virtual to java overlay. Will test later if it actually fixes this.

Yes, it works. emerge doesn't complain about missing dependencies and I don't have to install GCC with gcj USE flag, but it still stops because of an error, unrelated to jaxb-virtuals. I've already reported it: #269943
