turns out I had some obsolete headers file in /usr/local/include/GL. I deleted this directory and reinstalled eselect-opengl, and that fixed it for me. Thanks to Jan who found the solution.
I think more people are still hit by this 'bug' could maybe the ebuild check if this directory contains old material and tell people about this bug?
