I haven't been able to figure out why, but Mutt (any version) on Debian gives me
an "N" flag in the folder listing (c?), while Mutt on Gentoo (1.4.1 and 1.5.4)
does not. This is frustrating, as I don't know where to look for new mail. Is
there any way to fix this?

I can't report any problems with mutt 1.4.xi or 1.5.4i.

Are you using mbox or maildir?  And does mutt know the folders from the "mailboxes" option you have to set in your muttrc?  Maybe there is also a mistake with "set folder=~/Mail" (or something like this)?
