I suspect you need to add a delay, then focus the window you want. This works for me. If I select "current window" and the screenshot applet has the focus, it takes a screenshot of the whole desktop. I have focus-follows-mouse, so all I need to do is mouse over another window durin g the delay. If you have click-to-focus, you'll need to click.

in fact you can also use alt+print screen to do a snapshot of the currently focused window.
