If the version you updated from is pre nautilus-2.22.x it's probably due to nautilus changing the extensions directory. Try merging file-roller again and restarting nautilus/gnome.

Users are expected to check use flags from time to time :) One might argue that it should be a default IUSE, I've no strong opinion on that.
