Since the last update the right click menu entry "extract here" for extracting files from zip, tar.gz and similar archives to the current directory is missing...

If the version you updated from is pre nautilus-2.22.x it's probably due to nautilus changing the extensions directory.
Try merging file-roller again and restarting nautilus/gnome.

sudo emerge -pv file-roller

Yes, this worked for me. 
Maybe one should be informed by portage that this flag has changed from "gnome" to "nautilus" when updating?

Users are expected to check use flags from time to time :)
One might argue that it should be a default IUSE, I've no strong opinion on that.
