while emerging sci-biology/emboss-4.0.0 I got the standard file collision portage message:
* This package will overwrite one or more files that may belong to other
...
* Detected file collision(s):
*
*      /usr/bin/emma

then I ran:
# portageq owners / /usr/bin/emma
sci-biology/emboss-4.0.0
        /usr/bin/emma
dev-java/emma-2.0.5312-r1
        /usr/bin/emma

that means that packages sci-biology/emboss-4.0.0 and dev-java/emma-2.0.5312-r1 install the same file /usr/bin/emma

emboss was compiled with USE flags X and png; emma was compiled without any possible flags

On the emma side we could make the launcher optional via a launcher use flag and block emboss if it's set on. We would use EAPI=1 to set it to on.

Sorry for the long delay in responding. If you guys could implement a use
flag and block emboss if needed that would be great.
