I frequently run multiple emerges in parallel, and have no problems avoiding the issues this can occasionally cause. However, I also tail -F /var/log/emerge.log to watch the progress, and it can become quite confusing since there's no way to tell which messages belong together and which are from separate emerges.

Adding emerge's pid to each line would easily solve this minor issue

Hmmm... so; that will break quite a couple of third-party tools/scripts which parse the log for sure - for the sake of unsupported emerge usage? That info becomes completely useless as soon as the emerge is finished, why should this be logged in such place?

I think we need to replace emerge.log with another format at some point, something that's extendable,  easier to parse by tools and contains more information. XML anyone?
