As I mentioned on bug #209023, I've been testing 0.4.1 and running into a few weird issues. For example, switching stereo on or off makes all maps disappear; a number of the icons along the right edge don't show up; you can't close the refine dialog without actually clicking the X.
I'm a little stuck on bug #228915 -- wanted to update to 0.5_pre1-r1212.
Current coot-0.3.3 available for ~amd64 (gcc version 4.3.2 (Gentoo 4.3.2 p1.2, pie-10.1.2)) is absolutely uncompilable due to bugs in the x11-libs/gtk-canvas-0.1.1-r2 and x11-libs/guile-gtk-2.0 packages.
I am working on 0.5.2. The are some changes in the dependencies due to which it isn't in the tree yet. If you want to test it take a look in my overlay http://gentoo.j-schmitz.net/portage/ebuilds/
