With both sys-kernel/vanilla-sources-2.6.24 and sys-kernel/gentoo-sources-2.6.24 on amd64 attempts to compile the kernel result in an x86 kernel. For example kernel building output will be similar to the following:
  CC      arch/x86/kernel/process_64.o
  CC      arch/x86/kernel/signal_64.o
  AS      arch/x86/kernel/entry_64.o
  CC      arch/x86/kernel/traps_64.o
  CC      arch/x86/kernel/irq_64.o
  CC      arch/x86/kernel/ptrace_64.o


Also packages that look at the kernel will have problems, for example klibc:

How was the /usr/src/linux/.config generated? If you used make oldconfig, that would explain it. The 32- and 64-bit source trees were merged after 2.6.19, and the configuration switches needed were not present in the old configuration.

I'm running on P4 so I see the following:
$ grep -e CONFIG_X86_[0-9] /usr/src/linux/.config
CONFIG_X86_32=y
# CONFIG_X86_64 is not set

If you don't see the reverse I'd suggest running make menuconfig and fixing the processor type there.

Tried a newer klibc and now everything is fine. Guess that was it.
