How can this be tested? A testcase would be great ;)

I'll provide a couple of files that you can test against.

Download http://je-fro.net/GAPDH.fasta and http://je-fro.net/SDHC.fasta
Then run dialign-t with a few of the options like,

dialign-t /usr/lib64/dialign-t/conf GAPDH.fasta.txt GAPDH.fasta.aln
dialign-t -O /usr/lib64/dialign-t/conf SDHC.fasta SDHC.fasta.aln
dialign-t -O -P /usr/lib64/dialign-t/conf SDHC.fasta SDHC.fasta.aln

(might be lib32 or just lib depending on the box)

You can check your results (the .aln files) with less, or something nicer like clustalx.
