Which imagemagick do you have? I'm using 6.3.7.8. Can you try with that one?
I'm using imagemagick-6.3.5.10, it is the highest version of that program in portage, so this should work with that. I looked in the source tar of chemical-mime-data in directory icons/hicolor and icons/pixmaps there are a *.svg and two *.png files. Could it be that the error is because emerge is expecting *.wmf files there?

Oh, solwed it! :) It turned out that imagemagick had to be emerged with "xml" use flag. Works with both imagemagick versions I used. If the ebuild could check for that, then this is solved.
Maybe there are other use flags to check for, but worked for me so far. Thanks for your attention!
