I was using my gentoo system, and then i rebooted, and the next thing i know, emerge, xmms, 
autoconf, are missing.  Those are the only ones i know about, others could be gone without me 
knowing.  The things i did before this happened: 
		-used RPM to install lexmarkz13 print drivers 
                -emerged foomatic (which ultimately gave me problems as well) 
                -and after a reboot, it said harddrive had not been checked in 29 mounts, so it forced it 			 
		to check the file system and i was unaware of this so i hit ctrl-c to skip it, but then it 
		happened again and i let it go, and it said it was fixed...

You almust must complete checks, but this shouldn't be the problem here.

Do you still have the files in the directories (/usr/bin/emerge and such)? If so, there is probably a problem with the PATH settings. Issue "env-update && source /etc/profile" and check if the PATH is recreated.
