It happened with kde 3.1.1, and then again with 3.1.1a, my 
/usr/kde/3.1/share/config/kdm/kdmrc 
gets overwritten after update (no .cfg files created) even if the dir is correctly listed in 
CONFIG_PROTECT, as you can see from `emerge info`. 
All my settings are lost.

This looks like a portage specific bug. As a start, which portage version do you use?

It happened last time with 2.0.48_pre2, but also with 2.0.47-r12 or r13 first.
Another question: Is it normal that in CONFIG_PROTECT some dirs are separated by ':' and some others by spaces?

That is not correct.
Colons are not legal delimiters for that.
