There in portage tree is ebuild for binary version of saxon, but it's only for XSLT2. Here is ebuild for binary saxon version 6.5.5 what's necessary to run XSLT1. I guess it would be nice to have both versions if portage tree.

No, saxon-bin is going away soon. Why would we need both source and -bin versions:

- dev-java/saxon-bin-8.4b (masked by: package.mask)

Because sometimes it's not possible to compile (my experience with saxon-6.5.2).

Sorry, that's not good reason. Just imagine this argument applied to the whole Gentoo :) If it doesn't compile, file a bug.
The only Java -bin packages in tree should be for stuff that's not open source.
