With the "joystick" USE-Flag, mplayer pulls in x11-drivers/xf86-input-joystick. The two programs are not related, and mplayer probably won't take any advantage of the X.Org input driver, which would need to be set up anyway.

I'm pretty sure you can safely remove it from the RDEPEND line in the ebuild.
