Any chance you could try to see if sys-kernel/hardened-sources-2.6.20-r1 fixes this problem for you ?

So far, haven't had problems on 2.6.20-hardened-r2. Which is good.

2.6.20-hardened-r2 is now stable and as you said you haven't seen this problem anymore, I suspect its fixed.
