splash_geninitramfs append mode ignores symlinks in existing cpio archives and when it creates the new archive it copies the actual files instead of recreating the symlink structure.
I also suspect handling of special files is somewhat broken (/dev)

Should be fixed in 1.3.1. Thanks for reporting the problem.
