The homepage and src for t-coffe moved:

Btw the latest version (t-coffee-4.96) compiled fine on my box, I just renamed the 4.45 ebuild and updated the SRC_URI.

Thanks for the notice. Version 4.96 is now in Portage with updated home page and source location, along with a few changes to properly install improved package documentation. Sorry for the delay.
