I am trying to use filesystem and swap partition labels exclusively on my system.  Invesitagation shows that the /etc/init.d/hibernate-cleanup script reruns mkswap in order to clear suspend signatures.  However when mkswap is rerun, any existing labels on that swap partition are ignored which causes them to be lost.

Reproducible: Always

Steps to Reproduce:
mkswap -L testing /dev/swapdevice
run clear_swap() from hibernate-cleanup
Try to remount swap by label

halt.sh also trashes existing swap labels.

I thought the gentoo way is that I am supposed to report bugs against gentoo not upstream.  (I can find references to this statement if you want).

sys-power/hibernate-script doesn't install halt.sh

For halt, you are right, please reopen a new bug for base-system, it is part of baselayout.

But for the general case you are not correct.
If you know what the problem is/feature request/bug you should contact upstram, if they resolve your issue, we will provide it when upstream releases newer version, and if it is important, we can apply a patch for this issue when upstream resolves it. However, if it is critical we can apply a fix before upstream accept this.

I don't think this is critical...
