I can't tell you why or how this is breaking, but it's definitely not operating properly. Randomly losing routes is no fun ;-) In my testing, sho ip bgp 204.50.48.1 works under 0.99.5 but not under 0.99.6 (routing loop at AS3062 on 0.99.6). Not sure if/how this helps, but I'd definitely not consider this stable.
What USE flags are you using? Relevant to quagga of course...

Perhaps my adaptation of the tcpmd5 patch is to blame.
