Taking bug.
This has been in progress for some time (3.5 years). HapCluster is now up to version 2.3.0 and I see that one of the dependencies snpfilter is maintained in portage although Andrey (who took this bug is no longer involved with maintenance of snpfilter according to the ChangeLog). I don't use HapCluster anymore myself (moved away from statistical genetics) but attach a revised ebuild that compiles and installs fine for me.
