It seems that the problem is gone once I unmerge anything that's related to bioapi, and then remerge it. It probably has something to do with the module registry it has.
Unmerging and remerging fixed the Problem for me, too.
The problem lies in the fact that everything should be compiled in exact order. That's what gives problems. Can you tell me if you tried to install first without QT or had tried the packages manually? greetings

I had the same problem. I initially emerged like so emerge bioapi tfm-fingerprint pam_bioapi and I got a sandbox violation as originally described. Any attempt to rmerge bioapi resulted in the same sandbox violation. Investigation revealed that pam_bioapi and tfm-fingerprint had been installed successfully but not bioapi which is confusing since both depend on bioapi.
