configure: WARNING: flex versions supported for regeneration of the Zend/PHP parsers: 2.5.4  (found: 2.5.33).

Hm, In portage we get: 2.5.33-r1 and 2.5.4a-r6 as stable, but why 2.5.33-r1 more priority ?

Because 33 > 4? I don't see what's exactly your problem here.
