Those aren't Gentoo related installs.  I'd say you have a local Qt installed and it's confusing portage.

Also note that via the qt3 eclass, arts does set QTDIR to /usr/qt/3 unless you have it set to something else.

I'd say this is an issue with things you've installed locally and made changes to.  Please reopen if you think otherwise.
