i just upgraded to sys-kernel/gentoo-sources-2.6.17-r1, and experienced 800 fps in glxgears insted of 2500.
the performance loss was visible in quake3, warzone2100, and any other glx using program.
my mouse cursor flickered while starting gnome-terminal.

my upgrade was correct, by make oldconfig, modules-rebuild
i even rebuild nvidia-glx with no luck.
if i boot back to 2.6.16-gentoo-r9 everything is fine.

Could you try disabling HPET in your configuration, it looks to me like everyone with this issue has that enabled as a common factor.

i disabled HPET , not HPET_TIMER, and the problem is there in 2.6.17-gentoo-r2

Appears to be an nvidia-kernel bug

The issue is fixed in 2.6.18 kernels and later.
