It's a common fglrx bug, many people on forums.gentoo.org are affected. If You are using kdm as login manager You can add: TerminateServer=true to the [X-:*-Core] section. This will force kdm to shutdown X on logout.
If this is still an issue in the latest ~arch ati-drivers you should probably report it upstream (unofficial bugzilla at http://ati.cchtml.com/). If you think this can be fixed in the ebuild please reopen.
