Not going to happen, avifile is broken beyond any repair.

Did you tried mencoder (from media-video/mplayer) ? Start with something like mencoder source.avi -of lavf -lavfopts format=swf -o dest.swf -oac mp3lame -lameopts cbr -af resample=44100 -ovc lavc -lavcopts vcodec=flv ... I know, it has no GUI, but it works.
