during the configure phase:

***************************************************
* The following headers/libraries are missing:  ungif avifile
* Disabling avi2swf tool...
* Disabling gif2swf tool...
***************************************************

avifile is out of the portage tree, despite the fact that there was a new release on 6th march 2006. 

alternatively, would appreciate pointers on how to transform large video files to swf format.

Not going to happen, avifile is broken beyond any repair.

I've looked but I can't find out how to do it, so I'm asking you: Do you know how to convert video clips to .swf files under Gentoo?

Did you tried mencoder (from media-video/mplayer) ? Start with something like mencoder source.avi -of lavf -lavfopts format=swf -o dest.swf -oac mp3lame -lameopts cbr -af resample=44100 -ovc lavc -lavcopts vcodec=flv ...  

I know, it has no GUI, but it works.
