Commenting the line did it for me. Don't know about the disadvantages this brings, but I don't notice anything since that.
Which version of sys-apps/module-init-tools do you have? I'm unable to reproduce on 3.2.2.

This appears to be an issue with either generate-modprobe.conf from sys-apps/module-init-tools or update-modules from baselayout. Something is adding old modules.conf directives into modprobe.conf, which isn't as functional. I'm going to CC base-system to hopefully get some advice here. As far as functionality, this bug should only be an annoyance to the user and probably wouldn't cause any problems on 2.6 systems, at least.
baselayout-1.12.1 should work just fine
This is still broken with baselayout-1.12.1. After manually removing the bad lines from both /etc/modules.conf and /etc/modprobe.conf I re-merged x11-drm-20060608. When I rebooted I got the "ignoring bad line" messages during init (referring to "keep" and "path[x11-drm]=blahblah"), and sure enough the bad lines had been restored to /etc/modprobe.conf, however they weren't restored to /etc/modules.conf this time. The comments in /etc/modprobe.conf indicate the bad lines were generated by modules-update, not update-modules. I'm using module-init-tools-3.2.2-r1 btw.
