lyx assumes that its tools (converters) are in /var/tmp/portage/lyx-<version> by default. attempt to import e.g. TeX file causes an error that the corresponding converter was not found in the aforementioned directory. to reproduce : simply start LyX (with no previous config) attempt to import a TeX file or go to Tools menu -> settings -> converters and check their paths.
you have to reconfigure (tools->reconfigure) lyx first time you run it to get rid of the problem. it could be puzzling to lyx-newbies (like me)
I don't see any easy way of doing this in the ebuild (I have grepped through the source and couldn't find any easy way of altering the default search path for the converters). Would you prefer a message (einfo) after the ebuild that informs of the problem and describes the way to fix if (i.e., reconfigure)?

What version of lyx are you using? (please attach your emerge --info, as you were instructed to do when you submitted the bug report). I can't seem to reproduce this with the latest version of lyx (1.4.1-r1), could you try againg with that version?
