I emerged sys-fs/quota-3.12 on 2006.0 and binaries went to /--prefix and configuration files to /--sy instead of /usr and /etc

it's because of your et_EE locale

That I know - I don't think it should be normal thou. So you are saying it's not bug but feature? :O)
