Using profile default-linux/x86/no-nptl/2.4/, sys-apps/baselayout-1.12.0_pre18-r1, update-modules produces no output - /etc/modules.conf is not updated.
dont restrict bugs when you dont know what it's for you forgot to post `emerge info` also post the output *as an attachment* of `modules-update -d`

do you have module-init-tools installed ? if so, post the output as an attachment of this command: qlist module-init-tools (qlist comes from the portage-utils package)
This system has modutils, not module-init-tools. (modules-update appears to be part of baselayout.)
try this version please: http://sources.gentoo.org/viewcvs.py/*checkout*/baselayout/trunk/sbin/modules-update just wget it and chmod it a+rx then move it to /sbin/
baselayout-1.12.0_pre19+ should have this fixed
