I discovered this by running makewhatis for the first time on a freshly installed Gentoo system; 'makewhatis' failed to find several manpages. Upon further investigation I found that makewhatis was failing to resolve symlinks that, simply, were hanging loose. rvim.1 -> vim.1 did not exist but vim.1.gz did. And in /var/db/pkg/app-editors/vim-<version>/CONTENTS, no man pages at all are listed. This issue was seen in a large number of the packages emerge system as well as those I emerged on my own. This is a fairly serious problem, as it renders a good fraction of the manpages inaccessible. Any thoughts?
I would just like to add that I am experiencing the exact same problem. Currently this computer is using a Gentoo 1.2 setup (default-1.0 profile) with portage 2.0.46-r2
This should be fixed in 46-r4 ... Can we test against that please?

Confirmed that this is now working properly as of 2.0.46-r4 and later.
