When I use installer 2006.0 and create filesystems:
/boot/    /dev/hda1
swap      /dev/hda2
/         /dev/hda3
installer mounts only /boot filesystem
root filesystem on /mnt/gentoo was not mounted

You'll have to provide us with your /tmp/installprofile.xml and /var/log/installer.log from the install attempt for us to help you at all.
