Add an option to pass use flags for stage3 specfile, without use of an envscript

Never.

The stage's USE is *always* determined by the profile.  It is the definition of a stage3.  If you want a custom stage3, you make a custom profile.  The stage3 will *always* match the profile's USE *exactly* (by definition).
