This happened after several failed attempts to emerge ut2004. Of course the fix is to just delete the offending files and let it try again, but given the length of the emerge this is a problem.

Can you verify that this is still happening with the newer revisions?

Those file collisions are fixed in the latest revisions, because ut2004-bonuspack-ece no longer installs them:

ut2004-3369-r3
ut2004-data-3186-r1
ut2004-bonuspack-ece-1-r1
