This happened after several failed attempts to emerge ut2004. Can you verify that this is still happening with the newer revisions?
Those file collisions are fixed in the latest revisions, because ut2004-bonuspack-ece no longer installs them: ut2004-3369-r3 ut2004-data-3186-r1 ut2004-bonuspack-ece-1-r1
