This is caused by a known bug in Portage. You'll have to completely unmerge the JDK/JRE in question, then remerge it. You can _NOT_ update it, then the environment files will magically disappear.
I confirm this fix. Now I'm trying to get blackdown-jre to work with Galeon: apparently it's not compatible with the current mozilla libs (or somesuch), but that's another bug.
This should be fixed on java-config 0.2.7 and with java.eclass. Try with it. If problems persists please reopen the bug.
