i have a movemail account, checked 'check for new messages on startup', but thinderbird does not do it. i have to check it manually every time. Reproducible: Always Steps to Reproduce: thunderbird version 1.0.6 (20050731)
i got the same problem with 'check for new messages every 1 minutes' on. thunderbord never checked for new mails automatically. i use xfce4's mail checker running on the same time, wich alerts on new mails, even if thunderbird is running. they are pointed to the same file in /var/spool/mail/.
double check your preferences not the account settings please. Make sure it is also set to check on startup.
i can't find any check on startup related option in the preferences. :(
http://dev.gentoo.org/~anarchy/images/thun-prefs.jpg those are pretty standard from what I can tell I have tested it with -gnome on a slower machine and still lists the prefs. if you do not see them please mv .thunderbird .thunderbird-orig and start fresh to see if it is your configuration that are missing a few options. If not mv .thunderbird-orig back to .thunderbird.
i can't see the 2 checkboxes and 'check now' buttons. i moved away my .thunderbird, started over a new one, but with no luck. i have it compiled with useflags: mail-client/mozilla-thunderbird-1.0.6-r2 -debug -gnome -ipv6 -ldap -mozcalendar -moznoxft +truetype -xinerama -xprint i can't supply the emerge logs, sorry :(

the 2 buttons on your screenshot are not for checking mail on startup, but for checking if thunderbird is the default mail reader. it appeared for me, when i recompiled with gnome useflag. but the bug still stands.
